Plan for any kind of weather.  The weather in Yellowstone is best described as unpredictable.  The website below has the averages for park weather (keep in mind that the elevation in Yellowstone ranges from 5300 to over 8000 feet).

September is a wonderful time to visit Yellowstone, enjoy your visit.

As Kristine pointed out, it's hard to predict, but

At that time last year, most locations in the park had a few inches of snow. I'd plan for cold and snow, but have some lighter clothing with you as well, just in case it stays warm.

If you stay at an in park resort managed by Xanterra (www.xanterra.com), such as the lodges or cabins within Yellowstone, the APN/"Oh Ranger!" guidebook is a free part of the guest services directory you'll find in your room or cabin. This isn't very helpful if you're planning a trip in advance, of course, so I highly recommened spending the $20 and ordering the whole set.

I assume this applies at all Xanterra managed properties, and possibly at the other parks whose services are managed by others (like Delaware North or Forever Resorts, etc), but I can't be 100% sure.

If you only have one day, the best things to do are the valley tram tour in the morning, you will see more wildlife. Make sure you hike to lower Yosemite falls, and hit up the visitor center. The movie they offer is superb and for dinner go eat at the dining room at your hotel.

My favorite times to visit Yellowstone is in May/June and September.  There aren't nearly as many people as there are in July and August.  The weather can be unpredictable during the spring and fall, and the wildlife is amazing.  In the spring, there are animal babies, and in the fall is the elk rut.  Check out http://www.nps.gov/yell.
