St. Mary's Lodge and Resort (http://www.stmarylodgeandresort.com/index.php) is reasonable and as close as you can come to being IN the park and still get your hands on a room.

A good general resource is the Flathead CVB.  Give them a call and they'll steer you towards lodging in your range in one of the towns in the Flathead region surrounding the park including Columbia, Whitefish and Kalispell.  Check the West Glacier KOA (or other KOAs in the area) if you're okay with staying at a campground

Have you checked with Apgar Village Lodge?  They are in the park adjacent to Lake McDonald and their rates are comparable to St. Mary's Lodge and Resort.  My family and I stayed there last year.  It was nice to be able to walk to the lake and to the conveniences in the village (esp. huckleberry ice cream.)   One morning my boys (13 and 11) and I rented a canoe and had a wonderful time on the lake.

You may wish to call them and check out the dates you wish to travel.  The link on the NPS site is broken.  Go to http://www.westglacier.com/apgar_village_lodge.php to check them out.
